I'm a bit confused with this release. If it is still considered a double A-side single then I really don't know... but if "Better In Time" is now considered as B-side the answer to those questions would be easy.

Well, I'm guessing that they would combine both Better In Time's and Footprint's sales from iTunes combined with the physical sales as it's a double A-Side so I don't think both songs can chart individually.

I think the record label have to choose one of its entries on iTunes (probably BIT as that's doing better) and that will combine with it's physical sales. So FITS will probbaly chart separately.
