Do the sales of songs NCQ from the chart still count towards their all-time totals?

Yes, which means 'A Million Dreams' is currently in the YTD top 40 despite only spending a few weeks in the chart. (it hasn't been posted on Buzzjack (edit: it has actually, posted in vidcapper's thread) but there indeed are official YTD top 40s for Q1 from the OCC)

 

edit: also means 'The Other Side' is YTD top 50 despite never having charted!

Did "Paradise" ever get its lost sales added after initially being NCQ? Any other songs like that from the past as well? (Possibly also "Violet Hill" by Coldplay)

Nope - Paradise lost about ~119K sales from that bizarre chart rule IIRC. They've never been re-added.
