Most charity songs peak at like 30 in downloads but they reach #1 due to physicals, but were there any songs that even peaked at 2 on itunes but was #1 in the official chart?

Hmm...I'm not sure where Beyoncé peaked on iTunes with "If I Were A Boy", but I seem to remember the week she got to #1 with it she was behind "Human" by the Killers on iTunes and behind X Factor Finalists 2008 on physicals but was #1 because the Killers had no proper physical and XFF had fallen a lot on downloads.

True, but then Poker Face got to #1 on iTunes after it was #1 in the Official charts.

If I recall, Poker Face was also behind Noisettes for the majority of its second week at #1.

 

It only had an iTunes #1 majority in its last week at #1.

Well Beautiful Liar got to #1 as there were two high selling versions charting on Itunes. (the original & Freemasons) The original was selling better for the 1st week it got to #1 and I think the Freemasons one overtook it during the second week at #1!
